Continuum mechanical parameterisation of cytoplasmic dynein from atomistic simulation

چکیده

Cytoplasmic dynein is responsible for intra-cellular transport in eukaryotic cells. Using Fluctuating Finite Element Analysis (FFEA), a novel algorithm that represents proteins as continuum viscoelastic solids subject to thermal noise, we are building computational tools study the mechanics of these molecular machines. Here present methodology obtaining material parameters required represent flexibility cytoplasmic within FFEA from atomistic dynamics (MD) simulations, and show this representation sufficient capture principal dynamic properties motor.

Atomistic Determination of Continuum Mechanical Properties of Ion-Bombarded Silicon

Highly disordered, ion-processed silicon is studied using a molecular dynamics simulation with empirical interatomic potentials. The surface free energy density, stress-strain relations, and continuum surface features of silicon, bombarded in the simulations to relatively high fluence by medium energy argon ions, are computed statistically by preparing multiple randomized ion-bombarded specimen...

INTEGRATING SIMULATION RESEARCH INTO CURRICULUM MODULES ON MECHANICAL BEHAVIOR OF MATERIALS: FROM THE ATOMISTIC TO THE CONTINUUM MRS Workshop Proceedings

We describe the development of modules for teaching a senior level course, Mechanical Behavior of Materials, that incorporate the results of state of the art simulation techniques. The modules are Web-Java based and make extensive use of materials available through the Internet. The most important characteristic of these modules is that they teach the basics of materials mechanical behavior usi...

Cytoplasmic dynein.

The organization and function of eukaryotic cells rely on the action of many different molecular motor proteins. Cytoplasmic dynein drives the movement of a wide range of cargoes towards the minus ends of microtubules, and these events are needed, not just at the single-cell level, but are vital for correct development. In the present paper, I review recent progress on understanding dynein's me...

A Space-time Approach to Coupled Atomistic/continuum Simulation

A space-time finite element method employing discontinuous Galerkin approach, for dynamic molecular simulations is proposed. In our approach, a small region of the domain is simulated using fine scale space-time FEM and it is coupled with a coarse scale simulation which employs enriched space-time FEM. The developed approach is motivated by the needs to understand the mechanics and physics that...

Atomistic Simulation of the Mechanical Behaviors of Cu/sic Nanocomposites

The nanocomposites containing nanosized microstructure have extensively motivated researchers to investigate the mechanical properties of such composites. Metal/ceramics nanocomposites, which are composed of low-melting-point metal and high-melting-point ceramics, can provide desirable mechanical properties including high specific stiffness, high plastic flow strength, creep resistance, good ox...
